Alright, here's my thoughts on each character:
Strange:
I don't think we'll see this one, since he's roughly the same character Scarecrow was in the first movie--a twisted psychiatrist. So, I'm not sure that he'll be the best for the job.
The Penguin:
I've never seen him as a real threat in the Batman universe; plus, there's no way you could make a scarier Penguin than the one in Batman Returns.
Mr. Whisper:
I honestly don't really know this character, but he seems to have potential...especially if they spun it where he's trying to redeem himself by punishing criminals/killing them. So, he could be a ruthless, low-tech Batman, except he enjoys killing, which could be used to push Bats into almost thinking that he's got the right idea, especially if they have him capture the same guy a couple of times throughout the film...though the immortality thing would be a little hard to do. Also, I think he'd be too much like Ra Al Ghul from the first film.
Zsaz--
He reminds me too much of the Joker, just without the brilliance for plans. He's also one of the most realistic character to show out of this group they have...but another serial killer villain? He just doesn't impress me enough.
Deacon Blackfire--
I've actually read this comic, and it's crazy. And the way people don't trust many religious sects these days, it would be a good idea for the film. Especially since this guy actually got Batman to work for him by drugging him. But again, taking over Gotham and turning it into a "No Man's Land"? Seems like the first film all over again...cult, destroying Gotham, etc.
Catwoman--
They need a new love interest, and Catwoman could do it. The problem I see is that after the first two films of Bats saving the entire city from madness, his next villain is a simple thief? No, that wouldn't work...unless they spun her as some type of super-feminist who only robbed from rich men and killed them or something...*shrugs* Or they'd have to have another villain in there. I'm sensing a "Mask of the Phantasm" type of story if they do her.
The Riddler--
The only way I see them putting him in a movie is if they do something close to the "Hush" storyline...because he doesn't have any stories that are really that outstanding. I have no clue how he's been around so long.
Black Mask--
I see potential for this one too...albeit slim. It could easily tie in to The Dark Knight, since the Joker either killed or scared off most of the mob bosses in Gotham, a void has been made--one the Black Mask could step in and fill. Then have organized crime become as efficient as clockwork. It could work...
That's my thoughts on each character, hope I didn't bore you.
Personally, I think they should do a "Hush" story for the film, especially since that one guy figured out who Batman was...he could sell the info to someone in the mob, a new type of hitman--or even gang leader, who decides to play a little mental warfare on Bats by taking him down while out of costume or constantly putting him in situation where he'd have to expose his identity. Hell, this would even get Alfred involved more by making him a potential victim from the threats of Hush. Plus, you could do neat versions of Clayface in order for him to appear as people he's murdered to further play with Bat's mind.

I know that they're going for more realism with this Batman movie series, BUT it would be so freakin' awesome if they could do Clayface!
I can't answer this guys list, though. At least it was a decent read.

Well, they could just do a really good actor, especially when working in the shadows or stormy whether, so Batman would question himself if he really saw who he saw...I'm not talking about the giant, walking pile of living clay from the cartoon =P

I agree for the most part, I used to be pretty big in the Batman world as a kid, with the cartoons that were on tv, but I've since forgot a lot about it, but tried to stay as active a fan as I can. Most of the bad guys are sort of unknown to me, the only thing I would disagree with is your take on the Riddler. I think he probably has the most potential out of all the bad guys. He's a michanical genius, and I see that trait as being insanely versatile and useful in facing a character like Batman. I remember watching the cartoon and Batman and Robin being forced into some really cool huge maze type thing, with lions and minotaurs and all these riddles to solve to get to the center, there's a ton of things the riddler could do in a new movie.
Two face would be next for me, but from what I saw (could be wrong, I watched it bootleg online), Dent died at the end, so...GG.

I was going to suggest the Riddler because I mixed him up with the Joker in regards to which of them killed Robin... but now that I've realized that error it was my last reason to recommend the Riddler.
I suppose I might be tainted from watching the animated series, where he gave out the clues to solve his master plan EVERY BLOODY TIME. That's not good bad-guy tactics, and that's why he ALWAYS FAILED. The Joker, on the other hand, was a psychopath who killed for kicks, including in his list of victims the first Robin.
Besides, if it took Heath Ledger to reprise Jack Nicholson's role of the Joker, who would it take to reprise Jim Carrey's role as the Riddler?

No, I don't think he died. I think what they were talking about was more along the lines of covering up what Dent himself had done, so as to not crush this "face up hope" from the minds of the Gotham citizens.

Actually, he didn't build them, he reprogrammed them in that episode...he was a computer genius, not a mechanical one. also, remember: with these new Batman movies, they're trying to go a little more realistic than the previous ones. If they play The Riddler as some type of OCD robber/murderer, then perhaps he'll have potential...but technically, The Riddler can't kill since all of his riddles have answers, and therefore, there's always a way out.
And you have to look at the grand scheme of the last two movies, the first was Gotham was going to be destroyed and the second Gotham was going to be turned into pure anarchy...I don't know what The Riddler could do...unless they do it with the "Hush" storyline like I said before.
